Otherwise, we need to run the migration tool on the production system
just to migrate the mailbox permissions and calendars. That involves
changing users' passwords on the old mail system.

Exmerge dumps the mailbox out to PST files. PST files don't have
permissions. You'll need to have the users re-set the permissions they wish
(or you can do this using PFWEBDAV).
