of them being scientists, this argument doesn't cut it - was any
other poor soul out there ever in the same situation? Is it in any
way shape or form possible to turn on debug logging for logons (with
a checked DLL?) so that for the duration of this troubleshooting
exercise we can actually tell them what they mistyped (sad, I know).

We thought of using a keyloger on client PCs, but are hoping not to
have to install this at large, it would be a privacy/security issue
(this being a separate system, we could just reset all passwords
once debug logging is turned off.)

There's really nothing you can do unless you can reproduce this
yourself. Ask one of the users to call you (or the helpdesk) at the
very moment this is happening. Do a remote session to their computers
and watch them enter the credentials. Then try to enter their
credentials yourself.

Tell them to take the CAP LOCKs off.
