I understand that the warning was not received again after running ExBPA.

After further research, I would like to share some further information
regarding the warning:

ExBPA creates a list of possible domains used for the environment based on
your Email Address Policies setting (for Exchange 2007). I guess that in
your case, your OWA URL does not match one of the SMTP domains listed in
Email Address Policies. If so, you can ignore these warnings. If you
actually use the domain for your OWA access, this is a valid warning.

The check ExBPA does is pretty simple and almost as the same as when you
open IE and access the URL.

For example, two Email Address policies were configured in the organization
(domain1.com and domain2.com). When ExBPA runs, it will attempt to access
two URLs (https://domain1.com and https://domain2.com). If any certificate
warning is encountered (such as certificate has expired, certificate
principal mismatch), the warning will be received. You can use IE to access
the same URL (https://<URL ExBPA reports the certificate error>) manually
to test the issue. ExBPA uses the same mechanism as IE to get information
about the certificate. Thus, if you see a warning in IE, you should see a
warning in ExBPA too.

As the warning is not received again, I think the certificate of the site
https://domain.com may be renewed or you changed the Email Address
Policies.
