Many things are tied to the legacyExchangeDN (or obj-dist-name)

The "best practices" is to leave the empty Site/AG in the directory.

Thanks Rich, sounds as if, since I only need a single Administrative
Group, my best option is to not make work for myself and just flatten
the 5.5 site down to be part of "Site A" and then just stick with that -
I'm not 100% clear of the purpose/importance of it, but I had the
feeling legacyExchangeDN would be the issue and I'm not going to risk
messing up mail routing over something that is ultimately cosmetic.

The legacyExchangeDN name is important in selecting a public folder
store where users will finf the OAB, Schedule+ Free Busy folders, etc.

The only reason for you not to go ahead with your original plan is
your desire to have just one AG. If the other AGs are empty it'll only
bother /you/. I'd say just leave 'em empty and leave 'em there. Once
there are no longer any mail- or mailbox-enabled objects in the AD
(and I'm meaving out the 5.5 directory here) with the old AG name you
can remove the AG. That might happen soon . . . or it may never
happen. :-)
