There's a script that you need to run on the exchange box - moveallreplicas.ps1 - that should get the PF store emptied so it can be removed.
Once you run it you may need to wait 15-60 minutes for the property cache to expire.

Installed 2007 in a single 2003 organization.
Had problems attempting delivery configuration (lost mail flow upon moving a
mailbox to 2007).
Attempted removal of all replications & un-installation of 2007.
Failed, describing existing public folder replica's.
Found only existing replica = System Configuration (System Folder).
Given access denied when attempting to remove replication.
Permissions show global Deny statements for certain permissions, unable to
modify these permissions, inherited from parent object & no option to not
inherit.
Modification of 'public folders' permissions as a whole (the apparent parent
object) does not affect this folder.
Please Help, how can I remove this replication so that I may un-install
exchange 2007, so that I may begin a clean re-installation.
