Just an update to this. I believe I have found and fixed my problem.
Besides entering in the IP addresses of my web servers in Connection
Filtering's accept list, I had also entered in the IPs in the 'Perimeter IP
List and Internal IP Range Configuration'. When I was reviewing the
settings I made with SP2 I noticed that within the help for this setting it
mentions that IP addresses and ranges entered in this list will bypass not
only Sender ID, but also the connection filtering settings. Removed my web
servers IPs from the list, waited a few minutes for the changes to
replicate, and IMF no longer was tagging my messages from these machines.

Hopefully this helps someone else who is also having this problem.
