We are running Windows 2000 AD. I used the Exchange 2003 SP1 ADC to
replicate 5.5 directory info.

Both Exchange servers are in the same domain. The Ex 2003 server is a DC, GC
and DNS server, (not ideal I know and I intend to change this once the 5.5
server is removed).

I'm definately using the correct service account.

Port 390 in our case, but seems ok.

telnet to 390 connects, but should I see some response from the server?

FQDN works fine.
