Check your event logs. Do you have any errors listed indicating database
corruption? 1018, 1019, 1022?

Also, how are you backing up the databases? In NTBackup, are you selecting
Microsoft Information Store under the Microsoft Exchange Server selection?
Or are you simply backing up the directories (a la Flat file back up)?

Isinteg is the utility used to check the consistency of the databases.
Eseutil /g will report the integrity of the databases. Remember that you
need to dismount the database in order to run isinteg or eseutil, and they
can take a while to run. Here are a couple of KB article on the usage of
both.
