URGENT: .Net Controls Vs Java Applets

My company is making a decision about using Java or .Net. Our software is
Microsoft based (so at this point we do not worry about non Microsoft OSs)
and we have a specific ActiveX control that we have to turn into a Java
Applet or a .Net Control. Our customers do not want to enable the option
"Run ActiveX controls and plug-ins" in the web browser for security reasons.
The problem is, if I disable this option, I cannot run a .Net Windows
Control, but I am still be able to run Java Applets.

Could anyone please let me know if there is anything that I am missing.
