.NET and Applications

Can someone direct me to some information about Applications and .NET and
how to use them on a server?

I have a dedicated server at hostway.com and I am using ./bin for the
compiled code and various folders eg ./accounts for the HTML. I need
different time cpu limits on different folders, and the Host says I need to
create an application and then define it in IIS which allows a confifuration
of CPU for a folder. I am using codebehind and all standard software for C#
and .Net and I have no idea about applications.

>From what I read, all code is in one folder, does that the ./bin is not used
anymore? Are there any code changes in the HTML or C#? I am using Visual C#
