I checked with the owner of PCI bus driver. According to him:
This is probably a timing difference. That error code indicates that we couldn't find the config space of the device at Start, which could be due to timing with respect to power transitions or other things like that. Vista's PCI driver is functionally pretty similar but largely rewritten, which could have affected timing enough to make this no longer a problem. I can't think of anything else.
