The bad news are that the biztalk explorer only works inside visual studio
The good news are that in biztalk 2006 the admin tool give you a lot more
options outside visual sudio.
in the meantime you should either use visual sudio on another machine to
create/remove your ports or use custom code or scripting.
your code/scripts can either use the explorerom object model or wmi, based
on you preference.
there are quite few scripts examples for both approaches in the sdk
