Have you checked the history of the jobs in sql server, are they all
running okay?
At a guess to answer your query regarding error message (2). I think
what this is saying is that in the case of not having tracking enabled
if no running or suspended instances have a reference to that message
then the job MessageBox_Message_Cleanup_BizTalkMsgBoxDb will delete
the message. Therefore you will not be able to view it. Although the
dialog box gives four reasons as to why you can't view the message so
this may not be your case.

When I'm in HAT, Queries...Most recent 100 service instances...Run
Query...Right click on an Orchestration...Save All Tracked Messages.
I get the web page dialog "This message was not found in the Message
Box or the Tracking databases....".
Here's what I've done to troubleshoot:
I've added a Tracking Type of "Before Receive, After Send" on the
Send Port, I've gone into BT Admin and checked "Host Tracking", I
check that the SQLSERVERAGENT service is running, I've gone into
Enterprise Manager and check that the jobs are enabled.
How can I check if the Message Box tracking tables have been
automatically purged?
I don't understand the error: "(2) the message(s) is no longer
referenced by a running or suspended service instance." If a message
is tracked, the only time you can take a look at one is if it's still
runnig or suspended? Maybe this isn't what I need.
What else can I do to get this working?
